Probablybecause that idea didn't exist during the development of Origins and is a recent retcon so that they can let players choose between Bayek and Aya as the protagonist of the next game, or if they go a Syndicate route with it. Because they’re scared a main game with a female protagonist won’t sell well.

Theyall mostly feature alexios. Ubisoft's 1st choice of protagonist is always the male option. It was the same in syndicate and Valhalla. They make the female option canon cuz of the recent sexism & sexual harassment issues at the company. They did it in ac odyssey, ac Valhalla & far cry 6.
